SKBR3 cells expressing NDRG1 shRNA1 or vector control were harvested by trypsinization and total RNA was extracted. Silencing NDRG1 reduces cell proliferation rates, causing lipid metabolism dysfunction including increased fatty acid incorporation into neutral lipids and lipid droplets.

View SamplesIncreasing success is being achieved in the treatment of malignancies with stromal-targeted therapies, predominantly in anti-angiogenesis and immunotherapy, predominantly checkpoint inhibitors. Despite 15 years of clinical trials with anti-VEGF pathway inhibitors for cancer, we still find ourselves lacking reliable predictive biomarkers to select patients for anti-angiogenesis therapy. For the more recent immunotherapy agents, there are many approaches for patient selection under investigation. Notably, the predictive power of an Ad-VEGF-A164 mouse model to drive a stromal response with similarities to a wound healing response shows relevance for human cancer and was used to generate stromal signatures. We have developed gene signatures for 3 stromal states and leveraged the data from multiple large cohort bioinformatics studies of gastric cancer (TCGA, ACRG) to further understand how these relate to the dominant patient phenotypes identified by previous bioinformatics efforts. We have also designed multiplexed IHC assays that robustly represent the vascular and immune diversity in gastric cancer. Finally, we have used this methodology to arrive at a hypothesis of how angiogenesis and immunotherapy may fit into the experimental approaches for gastric cancer treatments.

View SamplesA number of key regulators of mouse embryonic stem (ES) cell identity, including the transcription factor Nanog, show strong expression fluctuations at the single cell level. The molecular basis for these fluctuations is unknown. Here we used a genetic complementation strategy to investigate expression changes during transient periods of Nanog downregulation. Employing an integrated approach, that includes high-throughput single cell transcriptional profiling and mathematical modelling, we found that early molecular changes subsequent to Nanog loss are stochastic and reversible. However, analysis also revealed that Nanog loss severely compromises the self-sustaining feedback structure of the ES cell regulatory network. Consequently, these nascent changes soon become consolidated to committed fate decisions in the prolonged absence of Nanog. Consistent with this, we found that exogenous regulation of Nanog-dependent feedback control mechanisms produced more a homogeneous ES cell population. Taken together our results indicate that Nanog-dependent feedback loops play a role in controlling both ES cell fate decisions and population variability.

View SamplesAs plant cells are fixed within their tissue context, a precise control of cell division orientation is crucial to generate complex three-dimensional organs. The transcription factor complex formed by TARGET OF MONOPTEROS5 (TMO5) and LONESOME HIGHWAY (LHW) triggers a change in cell division orientation leading to radial expansion, at least in part by activating local cytokinin biosynthesis. However, it remains unclear how cytokinin controls these oriented cell divisions. Here, we analyzed the transcriptional responses upon simultaneous induction of both TMO5 and LHW in detail. Using inferred network analysis, we identify AT2G28510/DOF2.1 as a cytokinin-dependent downstream target gene of the TMO5/LHW heterodimer complex. We further show that DOF2.1 is specifically required and sufficient for vascular cell proliferation without inducing other cytokinin-dependent effects such as the inhibition of vascular differentiation. In summary, we have identified DOF2.1 as a TMO5/LHW target gene, specifically responsible for controlling vascular cell proliferation leading to radial expansion.
